Twisting short dsDNA with applied tension
The twisting deformation of mechanically stretched DNA molecules is studied by a coarse grained Hamiltonian model incorporating the fundamental interactions that stabilize the double helix and accounting for the radial and angular base pair fluctuations. The latter are all the more important at short length scales in which DNA fragments maintain an intrinsic flexibility. The presented computati...
متن کاملChanges in the tension in dsDNA alter the conformation of RecA bound to dsDNA–RecA filaments
The RecA protein is an ATPase that mediates recombination via strand exchange. In strand exchange a single-stranded DNA (ssDNA) bound to RecA binding site I in a RecA/ssDNA filament pairs with one strand of a double-stranded DNA (dsDNA) and forms heteroduplex dsDNA in site I if homology is encountered. Long sequences are exchanged in a dynamic process in which initially unbound dsDNA binds to t...
متن کاملMelting dynamics of short dsDNA chains in saline solutions
DNA melting has attracted much attention due to its importance in understanding the life-reproduction and metabolism and in the applications of modern DNA-based technologies. While numerous works have been contributed to the determination of melting profiles in diverse environments, the understanding of DNA melting dynamics is still limited. By employing three-site-per-nucleotide (3SPN) double-...
متن کاملLiquid drops and surface tension with smoothed particle applied mechanics
Smoothed particle applied mechanics (SPAM), also referred to as smoothed particle hydrodynamics, is a Lagrangian particle method for the simulation of continuous flows. Here we apply it to the formation of a liquid drop, surrounded by its vapor, for a van der Waals (vdW) fluid in two dimensions. The cohesive pressure of the vdW equation of state gives rise to an attractive, central force betwee...
متن کاملDriving proteins off DNA using applied tension.
Proteins that bind DNA so as to reduce its end-to-end length can be dissociated by application of force. The thermodynamics of this process are discussed, with special attention to the case of histones bound to DNA (i.e., a string of nucleosomes, or chromatin fiber). The histone octamer is predicted to be driven off chromatin fiber for tensions >2 piconewtons.
